Description Recent developments in DNA sequencing have revolutionized genetic analysis. Novel computational methods and sequencing platforms enable the investigation of complex genome dynamics, including structural variation, recombination, and gene conversion. Until now, identifying and characterizing these events has proven difficult, largely due to inherent limitations in short-read sequencing technology. However, the advent of new sequencing techniques, such as the Oxford Nanopore MinION and improved methods for identifying variants from sequencing data, offer greater insight into genome evolution. In this dissertation, I leverage DNA sequencing and computational methods to explore a variety of mutational processes in eukaryotic and viral genomes, gaining a better understanding of structural and single nucleotide variation and their roles in evolution.
